Gene expression of Theobroma cacao was analyzed based on various reference sequences. All available paired-end RNA-seq datasets were downloaded from the Sequence Read Archive and processed with kallisto. Final count tables were generated with customized Python scripts.

Reference sequences were downloaded from the NCBI (GCA_035896635, GCA_036851095 (Nousias et al., 2024), GCA_036851125 (Nousias et al., 2024), GCA_036851155 (Nousias et al., 2024), GCF_000208745, and GCF_000403535) and LeoPARD (10.24355/dbbs.084-202411140638-0).
Methods/Processes:: RNA-seq data sets were processed with kallisto v0.44 based on coding sequences as a reference.
