Genregulatorische Netzwerke für die Adaptation von Dinoroseobacter shibae an Eisenmangel

In dem marinen Bakterium D. shibae wurden die vier transkriptionellen Regulatoren Fur, Irr, RirA und IscR identifiziert und deren Rolle bei der Anpassung an Eisenmangel untersucht. Hierbei wurde speziell die Expression der eisenabhängig-induzierten Gene untersucht, die für die Aufnahme, den Transport und den Einbau von Eisen im Metabolismus verantwortlich sind. Vergleichende Wachstumsanalysen zeigten eine Abhängigkeit der Anpassung an Eisenmangel von den Regulatoren IscR und RirA. Durch Transkriptomanalysen mittels DNA Array und RNA Sequenzierung konnte im D. shibae Wildtypstamm DFL12T ein eisenabhängiges Gencluster identifiziert werden, das Gene und Operons beinhaltet, die für Proteine der Eisenaufnahme codieren. Nach Vergleich der Transkriptmengen aus dem Wildtypstamm und den Regulatormutantenstämmen zeigte der IscR Regulator den stärksten Einfluss auf die Gene der Eisenadaptation. Verschiedene Reportergenfusionen mit Promotorbereichen eisenabhängig regulierter Gene wie hemB2, iscR, irpA, oder Dshi_0575 zeigten darüber hinaus eine Ko-Regulation von IscR mit den Regulatoren RirA und Irr. Fur spielt hingegen nur eine untergeordnete Rolle in der Anpassung an Eisenmangel, jedoch aktiviert Fur eisenunabhängig die Expression des rirA Gens. Durch die biochemische Charakterisierung mittels UV/Vis Spektroskopie, ESR und Mössbauer Analysen des RirA Regulators konnte ein Sauerstoff labiles [3Fe-4S]1+ Cluster als Kofaktor identifiziert werden. Die zyklische Voltammetrie Messung zeigte zudem, dass das [3Fe-4S]1+ Cluster nicht am Transport von Elektronen beteiligt ist und somit redox-inaktiv ist. Durch eine ortsgerichtete Mutagenese konnten die drei Cysteine an Position 91, 99 und 105 als Liganden für die Koordination des [3Fe-4S]1+ identifiziert werden. Electro Mobility Shift Assays zeigten die Notwendigkeit eines intakten [3Fe-4S]1+ Clusters für die Bindung des RirA Proteins an den hemB2 Promotorbereich. In Kombination mit Footprintanalysen konnte zudem im hemB2 Promoter eine Bindestelle mit dem Sequenzmotiv 5‘-TTAA-N10-AATT-3‘ identifiziert werden. Der IscR Regulator aus D. shibae hingegen bindet anders als in anderen Organismen kein Fe-S Cluster als Kofaktor sondern ein Häm. Dies konnte durch Hämintitrationen, und UV/Vis sowie ESR Spektroskopie untersucht werden. Zusätzlich zeigten Electro Mobility Shift Assays, dass die Bindung von IscR an die Promotorbereiche des iscR und hemB2 Gens unabhängig von dem gebundenen Kofaktor stattfinden.

Four transcriptional regulators, Fur, Irr, IscR and RirA, were identified in the marine bacterium D. shibae and their role in the adaptation during iron deficiency was examined. The study focused on the expression of iron-independent genes responsible for iron uptake, transport and utilization. Compared growth analyses showed a dependency of adaptation on iron deficiency for the regulators IscR and RirA. An iron-dependent gene cluster was identified in the D. shibae wild type DFL12T through transcriptome analyses via DNA array and RNA sequencing. Genes and operons found in this cluster code for iron uptake proteins. A comparison between the amount of measured transcripts of the wild type strain and the mutant strains delta fur, delta irr, delta rirA and delta iscR, indicated that regulator IscR has the greatest impact on the genes of iron adaptation. Furthermore, various reporter gene fusions with promotor regions of iron dependent regulating genes like hemB2, iscR, irpA, and Dshi_0575 showed a co-regulation of IscR with regulators RirA and Irr. The Fur regulator of D. shibae plays a minor role in the adaptation to iron limitation, though Fur regulates iron-independently the expression of rirA. The biochemical characterization of the RirA regulator, using UV/Vis and EPR spectroscopy as well as Mössbauer analyses, revealed an oxygen labile [3Fe-4S]1+ cluster as a cofactor. The determination of iron content by AAS supported this result. Furthermore, cyclic voltammetry measurements showed a redox inactive cluster, not involved in electron transport. The Cysteines at position 91, 99 and 105 were identified as ligands for the coordination of the [3Fe-4S]1+ cluster through side directed mutagenesis. Electro mobility shift assays showed the importance of an intact [3Fe-4S]1+ cluster for DNA binding to the promoter region of hemB2. In combination with footprint analyses, the motif 5‘-TTAA-N10-AATT-3‘ within the hemB2 promotor was identified as the binding site of RirA. In contrast to other organisms, the IscR regulator from D. shibae does not bind a Fe S cluster as a cofactor but a heme. This was shown in UV/ Vis and EPR spectroscopy and by heme titration and heme binding experiments. Additionally, electro mobility shift assays of the anaerobically purified IscR protein revealed that binding to the promoter regions of the iscR and hemB2 gene takes place independently of the bound cofactor.
